A few things

Some of these you are most likely already considering.

- Disabling ships, you can destroy them, move on or board. Boarding could be a thorough way of taking cargo be it human or not. AI could surrender.

- A fleet, Flag Ships - that can also dock smaller ships for your fleet. Perhaps these could travel between sectors without using gates.

- Fear system, pirates/other factions may not attack you due to notoriety, flee from a fight etc.

- Escape pods from bigger ships that can be collected for slave trade/hostage taking.

- Dependent on faction, AI use formations. For example pirates might not use formations where as the order use them due to their military background.

- If and when you allow us to land on planets, perhaps we could fly in atmosphere and mine the surface, go to different cities, find secret locations etc.

- Bodies floating in space from battles, or ships you've just destroyed.

Missions:

- Protect special cargo ships. AI can be seen playing security for other cargo ships etc, could work with formations, AI could break off to defend then return to position...

- Mini games on space stations to earn extra cash. Mini games could be influenced by which faction owns the sector.

Last but not least, GalaxyPedia is a working title, hows about OmniPedia, Omnidex, UniPedia, Unidex.

Bunch of great ideas. I personally would not like mini-games, however. Mini games are rarely, if ever, useful or welcome. For every Triple Triad there's 100 worthless mini games. Looking at X Rebirth and their worthless mini games.

Totally agree. Great ideas. Some of that goes directly to our todo list now!
